Some issues have been identified.
(1) The button commands for selecting the map title-nodes and the map reference nodes did not recognize the title-nodes correctly in case the node label contains a line break. This problem has been fixed today in the web-start version. /Edit: The Windows setup file and the Mac OS image has been updated on 2006-09-07/
(2) Another bug has been found: after the expansion (loading) of a referenced pathway with a double-click onto a reference-node, the node selection is invalid (contains the reference node which has been deleted). To work around this problem, a new node selection needs to be made active and then made inactive (click on any node and then click onto the window background). This problem has been fixed with the current web-start version.
(3) A problem has been identified: when loading a referenced pathway, which contains map references with a frequency of at least 2, and in case the prior pathway contains no such pathway map link node. In this case these pathway nodes are incorrectly removed, resulting in an error message. This problem has been fixed. In such a case such multiple map links are merged into a single one. This is a desired behavior, as while exploring the pathway maps, the goal is to have each pathway map (link) only one time in the view.
The fourth problem is, when loading a organism-specific (non-reference) pathway, and then expanding the view by loading a referenced pathway, this referenced pathway will sometimes not be organism-specific (for some organisms, mostly from the EST group). The reason is, that the KGML file references here the reference pathways (for some organisms), and not the organism-specific pathway maps.
//Edit: Eventually this is a desired behavior as in my tests the organism specific pathway was not available for these map references. I will further analyze this problem, to decide if the program should handle such cases specially.//
